Cell BE BLAST Design Overview

IBM’s Cell Broadband Engine (Cell BE) [8] is an novel computing platform that provides a unique set of design challenges and opportunities to developers. Based around multi-core architecture with two distinct types of processing cores, the Cell BE supports high levels of processor and data level parallelism. To explore part of the application design space for the Cell BE, we are developing an implementation of the BLAST sequence search algorithm. Our implementation is designed to take advantage of the different levels of parallelism on the Cell BE and utilize the processors data flow resources optimize data throughput over the lifetime of a query. In this report, we supply background information on the Cell BE and the BLAST algorithm and give a high-level overview of our design strategy for implementing BLAST on the Cell BE.
